We are looking for a motivated PhD candidate to join the Animal Breeding and Genetic and Animal Welfare teams, based in Torre Marimon (Caldes de Montbui, Barcelona) and Monells (Girona), respectively. The selected candidate will join a multidisplinary research project funded by the Spanish State Research Agency: "ProBioPig - Study of microbial transmission and modulation of the Immune-Gut-Brain axis through microbial interventions to enhance pigs' resilience and welfare".

The PhD candidate will join Subproject 1, focused on determining how beneficial gut bacteria consortia can be used to improve pig performance and welfare, and on characterizing the transmission of the maternal microbiome to the offspring and its links with behaviour, immunity, and multi-omics signatures

Key researchers for the position: Dr. Yuliaxis Ramayo-Caldas and Dr. Antoni Dalmau Bueno (Subproject 1 Co-Principal Investigators)

Tasks and Responsibilities:

• Maintain and update records of animal husbandry, sampling schedules, and experimental data across the different studies (behavioural, feeding, microbiome) conducted at IRTA's experimental farm in Monells.

• Coordinate and execute the on-farm experimental studies, including animal handling, the social stress model, and faecal, blood and tissue sampling.

• Provide bioinformatic and statistical support for the analysis of shotgun metagenomics, metaproteomics, and targeted metabolomics data.

• Assist in the behavioural, cognitive and learning tests (hierarchy, open field, spatial memory and cognitive bias tests) performed on pigs.

• Manage and integrate multi-omics datasets (microbiome, metabolome, metaproteome) with host phenotypic records using multivariate and machine-learning approaches.

Required qualifications and experience

• MSc degree in Animal Welfare, Molecular Biology, Genetics, Microbiology, Biomedicine or a related field

• Previous experience in animal experimentation and handling, preferably with pigs or other livestock species

• Knowledge of statistical data analysis and bioinformatics (R and/or Python)

• Fluid English

• Teamwork skills, ability to adapt to multidisciplinary environments and a focus on professional growth and development.

• Willingness to carry out on-farm fieldwork under variable conditions (early mornings, direct animal handling)

• Applicants must not already hold a doctoral degree (PhD)

Desirable requirements

• PhD-oriented training or coursework in bioinformatics, genomics or biostatistics

• Experience in next-generation sequencing data analysis (e.g., metagenomics) and/or multi-omics data integration

• Knowledge of programming/scripting languages such as R, Python or Unix/Linux environments

• Skills in animal behaviour and welfare assessment methods

• Ability to work independently and manage several tasks simultaneously in a multidisciplinary environment

• Catalan and Spanish are valued.

La persona seleccionada s’incorporarà a un projecte de recerca multidisciplinari finançat per l’Agència Estatal de Recerca: «ProBioPig - Estudi de la transmissió microbiana i la modulació de l’eix Immunitat-Intestí-Cervell mitjançant intervencions microbianes per millorar la resiliència i el benestar dels porcs».

El/la candidat/a de doctorat s’incorporarà al Subprojecte 1, centrat en determinar com els consorcis de bacteris beneficiosos de l’intestí es poden utilitzar per millorar el rendiment i el benestar dels porcs, així com en caracteritzar la transmissió del microbioma matern a la descendència i la seva relació amb el comportament, la immunitat i les signatures multòmiques.

Investigadors/es principals del lloc: la Dra. Yuliaxis Ramayo-Caldas i el Dr. Antoni Dalmau Bueno (co-investigadors principals del Subprojecte 1).

Funcions i responsabilitats:

• Mantenir i actualitzar els registres de maneig dels animals, els calendaris de mostreig i les dades experimentals dels diferents estudis (de comportament, alimentació i microbioma) realitzats a la granja experimental de l’IRTA a Monells (Girona).

• Coordinar i executar els estudis experimentals a la granja, incloent-hi el maneig dels animals, el model d’estrès social i la recollida de mostres fecals, de sang i de teixits.

• Proporcionar suport bioinformàtic i estadístic per a l’anàlisi de dades de metagenòmica shotgun, metaproteòmica i metabolòmica dirigida.

• Donar suport en les proves de comportament, cognitives i d’aprenentatge (jerarquia social, camp obert, memòria espacial i proves de biaix cognitiu) realitzades amb porcs.

• Gestionar i integrar conjunts de dades multiòmiques (microbioma, metaboloma i metaproteoma) amb els registres fenotípics dels animals mitjançant enfocaments multivariants i d’aprenentatge automàtic.

Requisits i experiència:

• Màster en Benestar Animal, Biologia Molecular, Genètica, Microbiologia, Biomedicina o un àmbit relacionat.

• Experiència prèvia en experimentació i maneig d’animals, preferiblement amb porcs o altres espècies ramaderes.

• Coneixements d’anàlisi estadística de dades i bioinformàtica (R i/o Python).

• Anglès fluid.

• Capacitat de treball en equip, habilitat per adaptar-se a entorns multidisciplinaris i orientació cap al creixement i desenvolupament professional.

• Disponibilitat per realitzar treball de camp a la granja en condicions variables (incloent-hi jornades a primera hora del matí i maneig directe dels animals).

• Les persones candidates no poden estar en possessió d’un títol de doctorat (PhD).

Mèrtis addicionals

• Formació o cursos orientats al doctorat en bioinformàtica, genòmica o bioestadística.

• Experiència en l’anàlisi de dades de seqüenciació de nova generació (per exemple, metagenòmica) i/o en la integració de dades multiòmiques.

• Coneixements de llenguatges de programació o scripting, com ara R, Python o entorns Unix/Linux.

• Coneixements i habilitats en mètodes d’avaluació del comportament i el benestar animal.

• Capacitat per treballar de manera autònoma i gestionar diverses tasques simultàniament en un entorn multidisciplinari.

• Es valorarà el coneixement del català i del castellà.
